Lil sees her hand beneath water in the real world, that's why her hand is darker, it's like in the dark interior of the car. But her foggy mind put it in her hallucination... Isn't this?

Something like that. That scene is when reality and the other world (for lack of a better word) start to collide with each other.
Now I'm trying to figure out why we see two different versions of Kate Butler at the end. The first time we see her is when she walks past Lilly. The second time is when she appears to her father and mother. This is strange for the following reasons
1. Usually the victim only appears once. This is (by my knowledge) the first time a victim has appeared twice in the ending montage.
2. The victim usually appears as the family remembers them as; how the detective(s) imagine them. Funny thing is, there was absolutely nothing mentioned about Kate being an EMT yet, that's how Lilly sees her.
3. The version of Kate that Lilly sees is slightly older from the version of Kate that the parents see. (You can tell because, the hair appears to be slightly longer when Lilly sees her.)
I'm not wondering if this was one point where Lilly was hallucinating in the real world.

It's logical that she somehow was hallucinating. Lil was in shock. It was obvious from the moment one. Maybe she hadn't realised yet what had happened. She didn't react to anything and her glare was empty. She has aknowledge of the environment, she hears Scotty but she doesn't listen to him. The first moment she seems to get better is when Stillman actually touches her (Scotty intended to but he didn't finally touch her on the face) and then she imagined his younger version. (As for Kate's longer hair, maybe it has to do with the days between the shootings...)
In fact, if the writers want they have too many things left from this finale for next season. Lil didn't tell a word after she was saved. We didn't know her actual mind condition (even in the hospital she seemed like Lil we all know) and how this dream affected her. As for the case, we didn't learn clearly if Moe was Lil's almost killer. The jeep was from PMI that's all we learned in the real world. There is food for writing the next season in this finale.

I believe Lilly's in shock because the dream she had must have felt very realistic to her. She might have been thinking that she was still in the dream.

I don't know if she was dressed as an EMT or if that was one of the uniforms from PMI.

I don't know if she was dressed as an EMT or if that was one of the uniforms from PMI. It appeared that Kate was wearing one of the uniforms from PMI, it looked like the same when she recieved that honor in the chapel.

That could be it. Or another possibility too is that what Lilly was actually seeing was one of her own aspects. This works if Lilly is having a waking dream at that point.

Key word here; 'Waking' dream. There is actually a sort of phenomenon that occurs sometimes after a person has a dream. What will happen is that the person wakes up from the dream but their minds haven't quite yet left the dream world. So as a result images from the 'other world' bleed into the real world.

That's probably why Lilly appeared to be both scared and shocked. Even at the hospital, she probably is a bit dehydrated thus for the is IV pole, but I still am wondering about the look on her father's face.

I honestly didn't see any sort of malicious look on him. To me he just looked concerned for her.
Hmm the IV could have been for something else as well.

The IV Could represent something I don't know, but just the way the end was how it faded into Lilly riding the bike, could mean that she's free??

I highly doubt it. Even though we know what the dream was we can't say for sure how she's going to take the dream. I think it would depend on how open minded to spiritual matters Lilly is.

There is so much to analize about this episode, i should really write my theory on this one. Between the water and Lilly's dreams I'm really looking into every symbolic things here

I know that I intend to write a plot analysis for this episode. It will come complete with charts and graphs, images and musical numbers. (jk)
Another thing I just noticed. The number 3 plays a prominent role in Lilly's dream. The guy she identified as her attacker was number 3. The letter from James to Kate contained '3 good reasons they should be together.' The area where the letter was found, there are 3 evidence markers.

There is the trinity of soul, body and spirit, or several triple deities (triade). Doing something thrice makes sure it happens. There are three lunar phases. Three is the manifestation of energy, overcoming duality, it's a complete cycle, beginning - middle - end or birth - life - death or past - present - future. It's the heavenly number.
