Here's my little Theory on Lilly and Scotty.
When either Lilly or Scotty go to the point of going to an extreme to solve this case they both will try to stop each other. For example: In Justice (5x10) Scotty tells Lilly to let it go regarding the case but she keeps on working to bring closure to the victims. Whereas in Slipping (5x17), it's Lilly that tells him the case is pretty much over.
See anything familiar here, the two are so passionate about their cases they don't see any correlation that they are alike. In the beginning of the series Scotty wasn't do dedicated to solving them whereas Lilly was at the heart and soul of trying to get down to the bottom of things but I think merely almost six years after Lilly's influence is rubbing off on Scotty.
It is because of her that makes him so caring not only to the victims but about Lilly as well. Take for example in Fly Away Lilly speaks how her mother neglected her as a child you can very well see the compassion displayed on Scotty's face. He listens to her and is understanding about how the past quite never goes away.
He isn't perfect making mistakes about being with Christina but Scotty proved to Lilly what a good friend he is to her. Sure it had taken awhile but she came around to him; while watching Beautiful Little Fool (3X19)last night, he had asked her about how it went with her mother. Scotty wants so much to be there to support and love Lilly but if he never puts forth the effort just to ask her out for drinks as friends. That wouldn't make Lilly want to push him away, saying I love you might but not that.
Yet in Joseph (3x22) there is something noticeable about the two. When Scotty is telling Stillman about his hand getting injured in a pickup game you can clearly seeing Lilly shooting him a look knowing he is lying. They both can read straight into each other's thoughts without being Verbal.
Sure S3 wasn't totally filled with a lot of L/S moments but S4 brought the two together even more. So much that Lilly whom probably is blind to the fact she had gotten a lot closer to Scotty. The episode Stalker (4X24) took the cake with his feelings showing it's true colors, how he kept on peering up at the third floor knowing Lilly was in danger.
Anyone notice Scotty only asked where she was with no concern for Stillman or the others. Just after Lilly had been shot he is almost crying while holding her in his arms, scared of losing the one person in the whole world he truly cares about.
This season well he knew about the nightmares but not once tried to help her; sure Scotty is aware about how closed up Lilly is inside but clearly he knows she isn't sleeping well. The Road ( 5X15) we can tell Lilly is Scotty's main reason for getting out of bed each and every morning, knowing he has to be there to protect her. Also that she is someone that clearly means so much to him.
Sure right now they are friends but it could very well turn into something in the future, they do need to hang out as friends and open up more. Love isn't going to just automatically happen between the two since Lilly was several trust issues and is emotionally distant at times. The way I would see it would be the fact they both need to work through their inner emotions before starting up this relationship.
Analyzing themselves about what makes them truly happy and what do they really want in the future? Do they want to be married and have kids or just a be happy who they are? Both Lilly and Scotty have never pondered that question once but don't really know what they want out of a relationship.
You can't just rush into that especially for Lilly whom has been through a lot of emotional turn moil throughout her entire life.
That concludes my little theory on the two of them , aka a shipper's theory.
